DNA-shape Features in Families of DNA-protein Complexes

DNA-shape parameters provide additional capabilities for DNA-binding protein studies. In this paper we made an attempt to solve protein family (PFAM) classification problem for DNA-binding proteins. We analyzed 10 different protein families of transcription factors with 285 structures from 115 different domains. After the extraction of DNA-shape parameters data we calculated statistics, clustered and visualized our data using bash scripts and R programming language. As a result, we made a conclusion about applicability of DNA-shape parameters for solving classification problem for DNA-binding proteins.
